I am excited to launch our module GMS6907: Applied Bioinformatics and Omics Data Analysis, starting 15 August 2024. This module is composed of 18 sessions conducted over 9 weeks, aimed to equip students and research staff with the essential fundamentals to conduct independent big data analysis. This will be our 3rd year conducting this module, and glad that most students taking this module in the past have found the content useful and interesting. I am grateful to have Justin Ooi and Clara Koh to help conduct the practical sessions, and ensuring that the participants can execute the bioinformatics workflows and codes swiftly and smoothly. This year, I am privileged to have Lakshmi Alagappan, who will also help out with the practical sessions and provide some of her unique insights on machine learning. To encourage participants to share their thoughts and perspectives on various data science topics, I am also planning to try out Padlet, which allows users to post their feedback via an online platform. In addition, there will be more practical sessions and opportunities for participants to collaborate and learn from each other in solving data science research questions. Finally, due to increasing use of RNAseq in omics data analysis, we are including the basic bioinformatics theory, concepts, workflows and tools that are essential for RNAseq analysis. I've just completed another course: "BIOINFORMATICS FOR BIOLOGISTS: ANALYSING AND INTERPRETING GENOMICS DATASETS," offered by Wellcome Connecting Science, and I'd like to share the key points I've learned over the three weeks of training. In the first week, we began by setting up the environment using Conda, which allows the use of numerous tools in an isolated manner. I revisited some concepts such as quality control with tools like FastQC and MultiQC, trimming, the history of sequencing, mapping to the reference genome, and variant calling, culminating in obtaining the VCF file as the final result. In the second week, we delved deeper into pipeline management, with a focus on Nextflow. I had prior experience with Snakemake, appreciating its ability to develop pipelines more automatically, and it was highly enriching to learn about Nextflow. Pipeline managers play a crucial role in process automation and enable the application of FAIR (Findable, Accessible, Interoperable, and Reusable) best practices to data. I also had the opportunity to discover the amazing nf-core project (https://nf-co.re/), which offers various pipelines and valuable content for those looking to delve deeper into the subject. Last but not least, we learned about downstream analyses using R. We explored how to analyze this data both statistically and visually, creating beautiful and representative graphs, especially with packages like ggplot2, dplyr, and Tidyverse. I work on developing pipelines for genomic data analysis, and this learning will contribute significantly. I'm also gradually adding the projects I'm working on to my GitHub (https://lnkd.in/dG63ya6W) to document and share knowledge. This course was an extremely valuable learning experience. Bioinformatics plays a fundamental role in genomic data analysis.
