CAEfatigue has a Time2PSD tool that automatically converts your time signals into an equivalent PSD matrix that can be used in the frequency domain. The Time2PSD tool automatically removes the non-stationary parts from the signal and splits sections with different frequency content into separate events. It also takes care of parameters like the window length, window overlap and window type. The defaults can be used as is in most cases and very little to no human intervention is required for the time to PSD conversion.
