This is a known issue. A while back, the process of creating new wikis was changed to create them as soon as possible, leaving some of the configuration steps until later in the process. This seems to have resulted in new wikis often having very wrong article counts, very incomplete "What Links Here" information, and very underpopulated categories (and some other things).

The tedious way to fix (most of) the problems is to "null edit" every page. (Edit then immediately save/"publish", not changing anything — or you can change things, if you want/need to.) The less labor-instensive way is just to wait until the configration process is finished, which could take days or weeks. The problems do seem to go away eventually (although I'm not entirely sure if they are actually fixed or just become less noticeable).

@Peachey88 just tagged this with Wikimedia-maintenance-script-run. Presumably they were thinking about the refreshLinks.php script? It would be nice to know if that fixes the problems. (The initSiteStats.php and updateArticleCount.php scripts definitely do not fix them.)

I'm pretty sure the problems have been fixed. The article count jumped up just recently (less than 8 hours ago) to "in the neighborhood" of an estimate I previously made of what the true count should be (264 actual vs. 294 estimate). Not all main-namespace pages have [[wikilinks]] on them, so the difference between the page count in that namespace and the current article count is probably due to that.

I've null-edited a bunch of pages and not seen the article count rise (which is a good sign). And the few pages I checked for the other issues seemed to have not-obviously-incomplete WhatLinksHere info and were actually in the categories they claimed to be in.

As I type this, voy:cs:Special:DeadendPages and voy:cs:Special:UncategorizedPages still list many pages that do not actually qualify for those lists, but that's because the information is cached, and was collected before the jump in article count. When these special pages are next updated, you should see the lists shrink in size considerably.

So, I think this task can be closed.

True, but the problems extend far beyond the article count, as I explained in my first comment here. In any case, it now seems to be fully fixed.

It is now at 306. It appears that two daily recounts were required to fully fix the issue.
