Data integration is not data harmonization. Discovery proteomics is a pivotal tool in cancer research - analyzing all proteins within cancer cells help to uncover new biomarkers and therapeutic targets. And in proteomics, much like in other data-driven research, integrating multiple datasets is a common practice to increase statistical power and get better biological insights. However, integrating mass spectrometry-based proteomics datasets created from different instrumentation and data acquisition platforms remains substantial. Proteomics faces significant challenges due to nonlinear batch effects - systematic technical variations that arise independently of biological differences when samples are processed using different methods and measured in different batches. These nonlinear effects can become entangled with genuine biological effects, reducing statistical power and limiting reproducibility. This is where cloud computing, AI, and a deep understanding of proteomics data come into play. They enable the harmonization of the ever-growing proteomic atlas of clinical samples, paving the way for better precision medicine. Stay tuned.
