From English Port Nick, a clipping of Port Nicholson (the colonial name for Wellington Harbour).

Another etymology suggests that this name was from a shortening of nekeneke, meaning "the journey into the night", referring to the Te Āti Awa people departing the harbour after being displaced by European colonists.
