Shadow wanted to be good. He wanted to be able to look at world and not see something to hate. Something to destroy.
He wanted something that Sonic had in spades. He wanted to understand it, he wanted to have it, he wanted to wanted to keep it alive.
But he couldn"t understand it if Sonic died. If they died. So Shadow pulled them away. Away from the Professor"s Machine and the consequences of his actions. Sonic would understand. He just had to.

During the laser scene Shadow realizes that they won"t be able to hold the laser off long enough for the knock off death star to be move sufficiently away/directed away from the earth. So Shadow teleports them away, as far as he can take them.
They end up in the MCU. I"m sure that won"t cause any problems.
